I want to buy a property in Shahibaug Area of Ahmedabad City in joint name of me and my wife. Will I get the benefit of 1% registration fee waiver for women buyers.

No. 1% Registration benefit can be taken only if all the buyers are women. In you case, since it is one male and one female, you will not be able to take the benefit.
If you want to take the benefit than you can get the registry done in your wife's name alone.
